Summary

Matrix-assisted laser desorption/ionization (MALDI) imaging mass spectrometry (IMS) is a powerful technique used to analyze the spatial distribution of molecules directly from tissue sections. Given the large amount of data generated by this technique, analyzing and interpreting results in a fast and cost-effective manner can be challenging. To address this, we developed a workflow using open-source packages for processing MALDI IMS data for data visualization as well as supervised and unsupervised analyses. To demonstrate the application of this workflow, we used a zebrafish spinal cord injury dataset. Zebrafish possess a unique ability to regenerate their spinal cord following injury, and identifying key molecular features observed during this process would advance our understanding of nerve regeneration. Using the workflow developed here, we were able to visualize broad differences in the molecular landscape through PCA analyses.... Future work will expand this workflow to incorporate supervised machine learning approaches, such as SHAP analysis, to identify the key molecular features driving spinal cord regeneration. Findings from these studies could ultimately inform the development of novel therapeutic targets.
